VVVVVV Tech Support / Confusion about the saves...

I got this on Steam, via the Humble Bundle thingy.

I played for quite a few hours, saved the game properly. The next day, I continued from the last place I saved the game, no problem, everything worked fine.

But I had to reinstall Windows 7, because I had some problems. So I installed Windows 7 again on the same partition, and it moved all the other files (the entire C partition, I think) to the Windows.old folder.

When I tried to play VVVVVV (didn't count the V's :P ) the game started over, which was expected because I had forgotten to copy over the save files. So I went to the Windows.old folder, and found that the saves were at the folder:
"C:\Windows.old\Users\MyUsername\AppData\Roaming\Macromedia\Flash Player\#SharedObjects\RANDOMSTUFF\localhost\steam\steamapps\common\vvvvvv\vvvvvv.exe"
(that .exe isn't a file, its the name of the folder)

So I coppied the files over to the same folder on the C:\ partition. When I started the game, it didn't continue from the point I had left, it started the game from the beggining (cutscene and everything).

I played for a bit untill I got to the first teleport, and it saved the game. Then I found that the saves where at a new folder:
C:\Users\MyUsername\Documents\VVVVVV
and the files where different. I tried replacing those (and renaming them) with the Flash ones, with no luck.

After a bit of searching, I found that the saves on the Windows.old folder where from the Flash version of the game, while the My Documents files where from the C# version.

So how is this possible? I had NEVER played the game before, did the game on steam update from the Flash version to the C# version?
Maybe this is a common problem, maybe it isn't, but I think I could easily solv this if I could somehow convert the Flash saves to C# saves, if that makes any sense.
