I don't know, because I haven't got this problem, but try verifying the integrity of the game cache, like mtomato said in the topic about Super Hexagon not updating:

Go to the properties of the game on Steam, and verify integrity of game cache.

If that doesn't work, and if nobody else posts a solution in this thread, make a backup of the game (it's hidden somewhere) and of your scores, and try reinstalling it.
